As an fyi for anyone else having this issue:
Turns out there was a short due to chaffing wire under the carpet and in the area under the cargo bin on drivers side. I repaired those while replacing carpet.
The green box in my trunk was unplugged and had a bypass jumper to allow tonneau release. Upon dissembling the green box one of the main power connecter plugs tabs had been overheated (assuming from the chaffed wires) and was broken. Repaired that with a thin metal tab and solder. Reassembled, plugged it in and now trunk release works, tonneau release works and the lockout function for both works.
Will get to installing the new pull down motor later but that should be relatively straightforward as it seems as though the wiring is ok.
